Yeah, Ninjas would kick the shit out of Samurai. I actually think that if the Knight is in fullplate he would give a Ninja quite a hard time. But it would be uber hard for the Knight to hit the Ninja so I would give it to the Ninja. I'd say that the Samurai and Knight are just about equally matched. Samurai trades a lot of armour for speed, and visa versa for the Knight. Idk.

Ninja would obviously whoop the will to live out of a Samurai. It wouldn't even be a contest. A ninja would look at a samurai and he would qut his job and start turning tricks on Martin Luther King Drive just to pay said ninja to leave him alone.
It's kinda sad really...until you think about it.
